How will I know if it is a clean title in order to close?
I know it's negotiable, but who usually pays for title search in this situation?
Close through a title company they will determine that. Typically the purchaser pays for a title search and title insurance. What really matters is what your contract says.
Ask for a copy of the title report. If you don't understand it, ask them if it's clean.
They likely won't close unless its clean.
