received three phone calls (out of 100 letters) that asked not to be mailed to again.
Would you still count these against your response ratio? I would

Yeah, I wouldn't really count those. The last thing you want to do is piss people off by contacting them again. It's like they say, if someone thinks you provided them a great service, they will tell 1 other person. If someone thinks you provide a horrible service, they will end up telling 10 other people. It would be a shame if you got a great lead and then figured out that they are dropping out because one of their friends told them not to do business with you because of bad business practices.
I am not mailing them again, but for tracking purposes I am counting these callers towards reponse ratio. They called off my marketing, right ? ;)
I'm not sure that they are exactly "responding" to your marketing. These people are telling you to stop sending them mail.
I would not count them into any response ratio.

Sniper,
You can't count those folks....in direct response the only thing that matters is if you get a deal.
So if you mail out 1,000 letters and get 1 deal then you done good.
If you mail out 1,000 letters and get 100 calls or even 500 calls and you don't get any deals, then nothing good happened.
All that matters is deals and money in pocket.
They are telling you they are not a member of your target market based on the piece they received from you. Three out of hundred taking that kind of step can be a sign of something more. Did you split test between two pieces? You may not be conveying the message you think you are with that mail piece. Alternatively, your list may not contain the type of leads you thought it did. Both of those are easy to test.

I would have to agree what Tim/Taz is saying here. 3 calls are telling you a message. But lets take it a deeper mode. Are you mailing to a specific list or just shooting in the dark?
Out of 1000 pieces that I mail I will get 2 or 3 to say remove but I will also get 20 to say hey buy my home.

If those were the only responses you received then id say your shooting in the wrong direction and should count them however if you got other responses that were of a more positive response then it really wouldn't matter.
3 out of 100? I think you should change your strategy,, i will count that as a negative response since nobody contacted you for a positive reason.
