I can look at any invoice paid by check (rarer these days, thankfully) and know which entity paid it by check # 2000s, 3000s, 4000s etc.

You usually just have to submit a receipt or invoice for repairs, and most, if not all, of the of the overage cost will be provide back as a billing credit.

I'll let you know what I think.I use Quickbooks for invoicing rent, and the desktop version just increased ACH transfers from $1 to $3 per transaction.

They will also address if you can use it to cover past-due rent.Since they are so adamant about getting their deposit back, I'd tally up every expense including the past due rent and send them an invoice for the remainder.
