Security Deposit Refund?

We rented our 13 year old cabin to a tenant who put nail holes in the pine hardwood floors and also around wooden door frames and wooden baseboards.  The lease addressed this and stipulated no modifications without authorization.  He also hung quite a few pictures throughout the home with nails, however, he asked about this in advance and we told him that would be fine.

With regards to the nail holes he created in the hardwood floors, door frames and baseboards, how should we handle this with regards to the refund of his security deposit?  For context, he put the nails in the floors to secure rubber strips that covered various electronic cords, the holes around the baseboards were nailed in to train the path of electronic cords, and the holes in the doorframe were for various gadgets (not sure what exactly, but he had up to seven holes in a single doorframe).
