This is a great question, and one I don't see enough on the site.

I think the workload should be clearly defined with roles and responsibilities based on their skill-sets. Then, all divided work should be based on market based wages.

You also want job descriptions in case any of the partners' roles are replaced at a later date.

Developing scorecards to monitor accountability (with Key Performance indicators) is another good idea, plus you can tie each other's pay to their performance that way.

I'd suggest reading "Scaling Up" by Verne Harnish and "Traction" by Gino Wickman. They were two books that were pivotal to our partnership and structuring our business.

 I appreciate the advice, I'll add those books to the top of my list. Seems like my next steps are to clearly define roles and responsibilities and create descriptions. I'm sure things will change along the way but the clearer things are, the more piece of mind we have. I'll read those books you suggested soon! This seems very important for our productivity and growth.
