Has anyone ever owned a two family with a illegal third unit they lived in and rented out the other units obviously it’s more of a liability renting out the third unit if it’s not legal but if the owner was in it would it be less troublesome

Less potential troubles with the city the better! Even if it's the owner living in it, as long as it is visibly occupied and not up to code standards would most likely cause you problems in most municipalities.
