Helocs will be tougher but can get a 2nd mortgage going full doc . Are you self employed ?

Yes, I've seen it change in the last couple of years, I had a lender that is a veteran credit union that used to offer them and they stopped.

I am W2 employed and have a company on the side for real estate mainly short term rental.

Yes there are a lot of HELOC options for rental properties. Its gotten a lot easier over the past few years to do. There are options now with no appraisal and it takes less than a week to close.

I checked with one of the lenders recommended in the lender finder but I don't qualify due to the amount of the HELOC not reaching the minimum pull out amount of $50K.

I am looking for a banking institution that offers HELOC on investment properties.
