You could always charge them a higher rental rate for those three months to mitigate your risk of having to find a tenant in the off season.

Being a dirty person is not a protected class. So deny away. I however wouldn't give a specific reason for denial to a prospective tenant, unless it was credit report related.

Check you lease. If it is a fee it is non-refundable. If it is a deposit then it is refundable subject to how clean the unit is when you leave.

I know in my state a bedroom can't lead to the mechanical room.

I thought of renovating one side while letting the tenant rent the other side, then allowing them to rent the renovated unit with increased rent while renovating the other side. But that smells like disaster with a tenant who has not been paying rent. Looking for advice and/or guidance if anyone has dealt with this before.
I can not see why this would be a good idea. They haven't been paying why would they start now? Why would they ever pay an increase in rent to rent the renovated side when they haven't been paying currently?
If it's a good deal you could try to renegotiate price based on the risk you would have to take on with the eviction. Another option is require the wholesaler to take on the eviction, but I doubt that would be a viable option.

Yes, I would. You given this information to every person you have ever written a check to, so why not your tenant to make collecting rent easier.

The easiest answer is to just sell this non-cash flowing duplex and put the proceeds into a real estate investment that is cash flowing.
